Question: Is is common for these cars to have their check engine light come on and off pretty often?

I have a 2004 1.8LT with 29,000 miles on it. I put premium gasoline in it. When I start it in the morning, it is a little rough, but only lasts for about 30-45 seconds. On occasion, it will cause the check engine light to come on, but after a day or two (it is not consistant), the light will go away. Normally, it runs fine, even if the light is on, but today it started to miss just every once in a while. I will be going down the road at 50-60 mph, and it will give a little miss. Then it will be fine. It did that twice, and then the third time, the check engine light came back on and is on now. It will cost me $40 to put it on the local computer (not Advance Auto), so I wanted to get an idea of what this could be before getting into a big expense.
